Run the executable at least once, to generate the config files. SET ALL VIDEO AND AUDIO SETTINGS TO THEIR DESIRED VALUES BEFORE FOLLOWING THESE STEPS! Go to . (For me it was "C:Program FilesActivisionEF2base".) The Config' file will be named after your computer. For example if your Desktop is named "Luigi_Home", the config' file will be named Luigi_Home.cfg. Edit this file (preferably with WordPad and:
1. Find "seta r_mode "9"
2. Change the number in apostrophe to -1 Before: seta r_mode "9"
After: seta r_mode "-1"
3. Immediately before the "seta r_mode "-1" line, insert the following:
4. Set this to your favorite widescreen resolution.
I personally am running EF2 at 1920x1200 with all other settings at max, and after troubleshooting for a while, the game works perfect!
***SIDE NOTE***
I cannot guarantee success using any other text editing software. If you change any settings in game, the file will rewrite itself and you will be left with the default resolution of 640x480. If this happens, repeat the tutorial. (Don't worry, we've all done it :D)
These informations have already been included in the game's Detailed Report - http://widescreengamingforum.com/dr/star-trek-voyager-elite-force-2 .
It seems you have no more issues with this game as posted here - http://widescreengamingforum.com/forum/10596/star-trek-elite-force-ii-widescreen-support .
I followed that tutorial and the seta r_customwidth "xxxx" and seta r_customheight "xxxx" go before the seta r_mode "-1". Not after. That is VERY misleading. This is why I am posting this tutorial. is there a chain of people I have to go through to get this fixed? :)

P.S. I just saw that you were the one who responded to my original comment requesting help lol. I figured out the problem. ^
