Add these command-line arguments to the game's shortcut:
-screen-height YourHeight -screen-width YourWidth

Replace YourHeight with your desired resolution's height, and YourWidth with your desired resolution's width.

The same steps are used for the Steam version, but the command-line arguments are added into the game's launch options (click "Set Launch Options..." in the general tab of the game's Steam properties).
